I see what you're talking about as the screen flips, which is odd.
How do you reset the scroll data? Is that just doing scroll2 0?

How do you reset the scroll data? The same way as you set ( hence re-set ) them So indeed, using SCROLL2.

Alright, I think I get it. Basically I'd need to shift everything back to 0,0, and set my variables up that way. After looking at your example, I noticed the screen moved back to the initial starting position. Thanks for the help moon. I may not understand it fully, but I've got a better grasp at the concepts now.

After looking at your example, I noticed the screen moved back to the initial starting position. Ehh, not exactly The example shows that when switching from the default to the horizontal cell mode, the data from the default mode is still prevalent, and thus used in the new mode.

So how would you be able to keep the current position of one mode when switching to another? *brain explodes* Depends on what mode you're switching from and to. For example, if you're using overall mode and have the screen scrolled 66 pixels, then once you switch to cell mode you need to set each cell ( or just the ones that are visible ) to 66 pixels to not see any difference. Obviously, if you for example have different values for each cell, there's no way you can switch back to overall mode without seeing a difference. Maybe you should have a look at the relevant VDP documentation
